Guilhem LemouelandClaude Opus 4.6 8446beec88 refactor: integrate vertical offsets into compound layout bounding boxes

Pre-compute per-node extra space (assets, AI tools, group notes, group
headers) and pass to compoundLayout so sugiyama naturally allocates the
right vertical space. Remove cascading cumulative y-offset shifts from
computeAssetNodes, computeAIToolNodes, computeNoteNodes, and
computeGroupSpacing.
